I'm trying to tag a dump of ELO music, bit AcoustID isn't working for a significant portion of them, like "Strange Magic". Are a lot of popular songs missing audio fingerprints in the musicbrainz database?

Yes. CD layer can have discid. SACD layer often has stereo and multichannel. Style guidelines say to include both but it is acceptible to leave the stereo off the SACD layer for convenience. But they should not be removed if someone has added them.

The recordings are likely the same. There are a few SACD releases where there are differences (track list or recordings) between the CD and SACD stereo layer, but it isn't common.

Regular CD players can only play the CD layer. There are usually options on an SACD player to prefer the SACD stereo or Multichannel or even just play the CD laye.
There's some variation for what is considered notable between different wikipedia projects and languages but since the largest ones are fairly strict it ends up impacting Wikidata
