I got a CD set, and I'm using Picard to upload them, but I'm pretty sure I'm making a massive mess of it.

Okay, I've never actually used Picard to create a release. I normally just enter the release manually and then link the CD to it. What makes you think it's making a mess?

Well, it's a 13 CD release, and every time I upload a new CD it's adding a new release with the new CD appended to the previous release.
I'm marking them all to be merged, but it doesn't appear to be an automated (or at least a very quick) process.
I was going to try to stack them all on one release, but it doesn't give me the option to enter disc IDs when adding multiple discs at once.

Nope, it doesn't handle multiple discs very well. From what you have, it sounds like merging is your best bet. There is a script that I use when doing merging and stuff. Give me a second and I'll see if I can find out which one (because I use a lot of scripts with Tampermonkey).

Do you know if there's a delay in making a release accessible to the API? I'm wanting to do a rip using EAC but it's not able to find my disc IDs using the API.
I've had some things show up right away with EAC (updates to an existing release) but mostly not, especially with a new release.
Also, if your release is already listed elsewhere (e.g. Discogs) there are scripts to import it into MusicBrainz. Does most of the work for you in terms of entering the release, so all you need to do is check and tweek the data, and then attach the disc ids.

unless some auto-editor shows mercy and aprroves the changes, or you get enough votes :p
